One such process is Base Excision Repair (BER) which repairs damage created by both exogenous and endogenous sources on DNA bases but that does cause major distortion of the DNA helix. If DNA damage is allowed to go uncorrected a variety of consequences could occur including cell death and cancer. Therefore it is important to understand how DNA repair occurs in the context of chromatin. In this thesis I explored the ability of two BER enzymes to carry out their activities on nucleosomal substrates.;The first step of BER requires recognition of a damaged base by a DNA glycosylase, which is able to cleave the base from its sugar-phosphate backbone, quantitatively examined the ability of a uracil DNA glycosylase (UDG) to cleave its substrate when this damage was present in a NCP and a nucleosome. This was done by creating either single site or random U for T substitutions on a DNA sequence that contained a nucleosome-positioning element (NPE) and then reconstituting nucleosomes in vitro. Assays on these substrates indicate that the nucleosome restricts but does not eliminate the activity of UDG when compared to its activity on free DNA substrates. The single site assays indicate that the activity of UDG is dependent on both rotational and translational position of the damage on the DNA within the nucleosome.;I next examined what effects linker DNA and the linker histone H1 0 would have on UDG activity in a nucleosome. The activity of UDG on linker DNA appears to be the same as on free DNA while activity within the core region appears unaltered. |

An efficient piston design methodology including secondary dynamics and elastohydrodynamic lubrication. $49.99 A computationally efficient piston design methodology has been developed which can be used in routine piston design. The methodology is composed of an analytical method to simulate piston secondary dynamics and piston-bore contact for an asymmetric half piston model, including elastohydrodynamic (EHD) lubrication, and surface roughness at the bore-skirt interface. A fast and accurate piston EHD analysis is used based on a finite-difference formulation. The oil film is discretized using a two-dimensional mesh. It is not necessary to generate a fluidity matrix, as is the case with any finite element approach. The Reynolds’ equation is solved using a successive over-relaxation algorithm which improves the efficiency of the solution without loss of accuracy. The analysis includes several important physical attributes such as bore distortion effects due to mechanical and thermal deformation, inertia loading and piston barrelity and ovality.;A Newmark-Beta time integration scheme, combined with a Newton-Raphson linearization, calculates the dynamic piston motion. The EHD behavior is coupled with an accurate contact algorithm at the piston-bore interface as well as the piston secondary dynamics. Surface roughness characteristics determine the type of lubrication regime in which the skirt—bore interface operates. It also influences the friction and noise. Analytical study of horizontally curved hollow tubular flange girders. $69 A tubular flange girder bridge is an innovative steel curved highway bridge girder system, which uses I-shaped steel girders with rectangular tubes as flanges. Compared to conventional I-shaped plate girders, the increased torsional stiffness provided by the tubular flanges dramatically improves the structural behavior of curved tubular flange girders, resulting in substantially reduced deflections, cross section rotations, and stresses. This research investigates the behavior and design of curved tubular flange girders for highway bridges.;First, finite element (FE) models of straight tubular flange girders with hollow tubes (HTFGs) are developed. A parametric study is performed using the FE models to study the effects of stiffeners, geometric imperfection, residual stresses, cross section dimensions, and bending moment distribution on the lateral-torsional buckling flexural strength of HTFGs. These analytical results are used to evaluate formulas for determining the flexural strength of HTFGs.;Then, FE models for curved hollow tubular flange girders (CHTFGs) are introduced. The models consider material inelasticity, second order effects, initial geometric imperfection, and residual stresses. A parametric study is performed on both individual girders and three-girder systems braced by cross frames to study the effects of web stiffeners, tube diaphragms, geometric imperfection, and residual stresses on the load capacity of CHTFGs. The results indicate that using a suitable arrangement of transverse web stiffeners and tube diaphragms effectively eliminates the influence of cross section distortion on the load capacity. The effects of initial geometric imperfection and residual stresses on the load capacity of CHTFGs are shown to be small.;The FE models are used to study the deflections, cross section rotations, and stresses that develop in individual CHTFGs and three-girder systems of CHTFGs under dead and live loads. Asymptotic Waveform Evaluation and Moment Matching for Interconnect Analysis $31 The intense drive for signal integrity has been at the forefront of rapid and new developments in CAD algorithms. With increasing demands for high signal speeds coupled with a decrease in feature size, interconnect effects such as signal delay, distortion and crosstalk become the dominant factor limiting overall performance of VLSI systems. Although SPICE is used on a daily basis by many engineers for analog simulation and general circuit analysis, current versions of SPICE do not handle adequately the new emerging challenges of interconnect effects. Moment-matching techniques, such as asymptotic waveform evaluation, have recently proven useful in the analysis of large interconnect structures containing elements such as lossy coupled transmission lines with linear or nonlinear terminations. Design and ESD protection of wideband, radio frequency integrated circuits in CMOS technologies. $69 This work focuses on the design and electrostatic discharge (ESD) protection of wideband integrated circuits operating at frequencies up to 10 GHz. At these high frequencies, the shunt capacitance of ESD protection structures corrupts the termination impedance of the input/output (I/O) circuit. This reduces power transfer into and out of the circuit, increases noise figure and signal distortion, reduces gain and bandwidth, and adds to intersymbol interference in backplane channels. In other words, the performance of radio frequency (RF) I/O circuits can be severely degraded with the implementation of ESD protection. In order to mitigate the undesirable effects ESD protection has on these I/Os, improvements must be made to the ESD device structures themselves as well as the I/O circuit topology chosen. In this work, layout optimization of ESD diodes in terms of metal routing and diode diffusion geometry in 180-nm (BiCMOS) and 90-nm (CMOS) process technologies is performed to lower the parasitic capacitance of these structures, while maintaining an acceptable current handling capability and on-resistance. In addition, the testing methodology for the characterization of these devices is described. In addition to lowering the capacitance of the ESD devices themselves, this work also researches possible wideband circuit topologies that are amenable for ESD protection. However, most of these wideband topologies utilize large amounts of die area, thereby increasing manufacturing cost. Here, an ESD-protected CMOS low-noise amplifier (LNA) for 3-10 GHz ultra-wideband (UWB) applications is presented. The LNA exhibits a 4.25-kV ESD protection level along with an S21 of 15 dB and a noise figure of 6 dB across the entire UWB band. The LNA presented here utilizes only two inductors for die area minimization and dissipates 7.9 mW of power from a 1.8-V supply.
